St Joey's overcame the loss of halfback Jack Alchin to a collarbone injury in the first half to outlast Camden Haven High School 12-0 in Thursday's final.
Hooker Kayden Jones-Moore took charge of the side after Alchin left the field to be awarded player of the match.
In the under-18s Taree High School defeated St Clare's High School 22-10 to also advance to the next stage at Coffs Harbour.
St John Paul College Coffs Harbour defeated St Josephs Regional College 18-8 in the under-13 final where they will now play the winners of the Northern Rivers, North West and Central Hunter regions.
NRL game development officer Ben Stewart said the standard of play in all three matches was high.
"The games were good, close contests and went down to the wire. St John Paul College were really good in the under-13s," he said.
Arguably the most impressive team of the day was Taree High who had to gain a wildcard to enter the competition.
"They were outstanding and knocked off Newman College from Port Macquarie," Stewart said.
Next Wednesday primary schools from Telegraph Point, Kendall and Laurieton will attend a flood relief clinic at the Woods Street fields between 10am and 1pm.
"Macquarie Sports teamed up with NRL development to give some of the primary schools affected by the floods a bit of fun," Stewart said.
Former Manly Sea Eagles star forward Steven Menzies will be the special guest.
