With the score at 1-1, Dani Gomez shot through a crowd of players in injury time beating Ivan Villar in the Celta goal with what he thought was the winner.
The goal was ruled out for offside against Roger Marti despite the Levante forward not being in the keeper's line of vision.
Referee Mario Melero checked the monitor pitchside but did not change his mind and the goal was ruled out.
Levante had taken the lead when Roger Marti scored from the penalty spot on 48 minutes.
Celta equalised when Sergio Carreira scored five minutes later.
Marti complained: "I stood out of the way of the shot and was not interfering with play at all. The ball strikes a defender on the way through.
"It's terrible for us because it denies us three points that we really needed."
The result leaves Levante 19th, two points below Celta in the table.
