Lifeguards took the action after sighting several spinner sharks circling fish balls directly off the popular swimming beach.
Lifeguard supervisor James Turnham said the fish balls covered virtually all of Flynns Beach.
"Flynns Beach is closed and is very unlikely to re-open again today," he said.
Town Beach is also now closed.
"At the time of closing it, there was probably only about two dozen or so people in the water.
"They understood what was happening and were happy to get out.
"The water was virtually completely black (with bait fish) and then we starting seeing spinner sharks in action.
"We will keep monitoring the situation today and also tomorrow (Saturday April 28) before deciding if we reopen."
Mr Turnham said when he put a drone up the fish balls stretched from Flynns Beach to Rocky Beach and Nobbys Beach.
"It was just black (with fish)," he said.
Mr Turnham said Town Beach remained open.
The Oceana website describes Spinner Sharks as a fast and agile predator.
"The spinner shark feeds unlike any other shark species by spinning out of the water in quick bursts of speed to catch a meal," the website says.
"This slender shark is often mistaken for a blacktip shark because its fins have gray or black tips.
"The spinner shark has a worldwide distribution and is frequently caught by commercial fishers, making the shark a near threatened species today."
