Choupo-Moting cancelled out the hosts' early lead on 27 minutes with a tight-angle effort on Wednesday night. The striker set up Joshua Kimmich for Bayern's second in the 53rd and made it 3-1 six minutes later on the counter.
An own goal from Dayot Upamecano revived Augsburg's hopes before Jamal Musiala soothed Bayern's nerves in the 74th and Alphonso Davies wrapped up matters in added time.
Record 20-time Cup winners Bayern had not survived the second round in the previous two seasons, and had lost the previous two games in Augsburg in the Bundesliga.
"We were a catastrophe in the first 10 minutes but were then ready for the fight and deserved to win," Bayern midfielder Leon Goretzka told broadcasters ZDF.
Elsewhere, 10-man Borussia Dortmund laboured to a 2-0 win at second division Hannover 96 thanks to an own goal by Bright Arrey Mbi and a penalty from Jude Bellingham.
Last season's finalists Freiburg beat second tier St Pauli 2-1 in extra time. Socceroos midfielder Jackson Irvine's side were stunned by Matthias Ginter's added-time equaliser and Michael Gregoritsch's 119th-minute winner.
But six-time winners Werder Bremen crashed out 5-4 on penalties at second division Paderborn. Bremen's Leonardo Bittencourt was the tragic figure, first scoring and setting up the second in a comeback from 2-0 down but then failing to beat goalkeeper Leopold Zingerle in the shootout before Richmond Tachie clinched victory for Paderborn.
Bundesliga leaders Union Berlin beat Heidenheim 2-0, and VfB Stuttgart crushed Arminia Bielefeld 6-0.
Sandhausen and Fortuna Dusseldorf also advanced to the third round which is drawn on Sunday, and also includes title holders RB Leipzig who won on Tuesday. The games will be played in late January and early February with the final in Berlin on June 3.
