The fundraiser will go ahead on Saturday [June 5].
It is estimated the March flood caused between $80,000 and $100,000 in damages and losses at the club's Hibbard Drive hub.
Floodwater went through the clubhouse and announcer's box, while fencing was also damaged or destroyed and equipment lost.
Port Macquarie Pony Club president Maxine Abi-Saab said the club would address safety first followed by the luxuries.
For example, the club is keen to repair and replace the damaged fencing to ensure the horses' safety and also replace seating.
The club has applied for grants as it focuses on flood recovery.
Mrs Abi-Saab said horse riding was a fantastic hobby for kids.
"It teaches them a lot about responsibility, empathy and compassion," she said.
The club has riders as young as about three as well as adult members.
The fundraising car boot sale runs from 8.30am to 1pm on Saturday [June 5] at the pony club field in Port Macquarie's Hibbard Drive.
There will also be a raffle and sausage sizzle.
Car boot sale sites cost $20 each with participants selling goods from homewares to horse riding equipment.
Sellers can pre-book a site or turn up on the day by about 7.45am and see Maxine Abi-Saab.
