Mitch Higgins led the way by banging in a screamer from outside the box during the first half at Findlay Park on Saturday, April 24.
Teammate Eddie Castro-Wade followed up with an admirable header in the second half to close out the tough local derby with a win for United.
Port United coach Nathan Wade said the team had won the match through their defensive play.
"As a club it was a pretty good day for us and I'm proud of our boys to get a win on the away game, despite Saints being very dominant last week," he said.
"I was happy with our first half but I think our play dropped off later. The boys were trying to be too fancy rather than play the same as the first 30 minutes."
United are comfortably holding on to an unbeaten record in derby clashes that stretches back to July 2017.
Port Saints coach John Goodman said the game was quite even between the two teams, despite the two goal lead.
"They scored a 'belter' of the goal in the first half, you have to give them that. Their second goal was quite good too," he said.
"They had those two moments and they scored, we didn't create our moments to score from.
"To lose on our home ground, that is disappointing but there's always a next round."
