The Blues defeated the Sharks 36 to 18 after overcoming a 0-point deficit at Lank Bain Oval on May 11.
But it was two physical incidents and a sin-binning for two opposing players in the first 10 minutes of the match which have drawn the ire of both coaches.
Port Macquarie Sharks coach Ben Kirkland said a player had been allegedly "headbutted" and "coward-punched".
"I'll cop the loss, that's footy, but there were a few tactics used that people aren't happy with," he said.
"There were a couple of things done during the game. It's not a good look for the game for a start.
"There was an allegation of a headbutt, and then from there it escalated.
"I'll call it a coward punch on one of my guys.
"I'm just pretty disappointed with what happened. It's the sort of game I'd like to put behind us and move forward."
Blues coach Anthony Boyd said fighting from both teams had threatened to ruin a gutsy win by the home team as they continue on their undefeated run.
"If you take away anything from this it's that there was 10 minutes of that drama of rubbish, otherwise it was a good game of footy," he said.
"It's disappointing and doesn't need to happen. I just want to deal with it, address the players and we'll move forward for the next week."
Boyd said there was no coward-punch involved.
Group Three Rugby League chief executive Mal Drury said a Wauchope Blues player would be facing a charge of punching, at this week's Group Three Rugby League judiciary on May 15 but other allegations had not been brought forward.
"There was an altercation with one of the Sharks," said Boyd.
"We play all the other teams and we have no issue.
"I strongly condemn any dirty play and I strongly condemn fighting in footy."
In the under 18s, Port Macquarie Sharks defeated Wauchope Blues, 14 to 4 while the Sharks also collected a 32 to 16 point win in the reserve grade.
